Look at a DWC system, the roots are submerged in water for the plants life. They can handle it very happily.

Maybe just run it without the timer, the more you cycle the water though, the more the filtration/bacteria will convert the ammonia.

Best advice I seen as well.. more cycling means more conversions plain and simple.

Thanks so much for all the ideas. We were unable to adjust the pump flow rate, so we re-worked the entire system this past weekend: took out all the plants (had issues with whiteflies), added more grow media, re-plumbed it so that the water level isn't too high and changed it to two drains instead of the just the one central one. The nitrite level shot up to 5.0 for a couple of days; we are running the flood/drain on continuous. Today the ammonia is back to zero and the nitrite is only at a trace level.

Soon we will re-plant (have some seedlings growing) and hopefully we will have a better balance.
