Location: USA Alabama
I am very new and going to start some cuttings of some ornamental and fruit trees/shrubs. Do the ends of the cuttings get completely submerged? Planing on using clay pellet media and possibly a floating raft dwc down the road.

Yes with most plants it's best to submerge the cutting into the water.
